(I've never played SH, so I'm just listening to OSTs on YouTube trying to track things down)
Yes, I'm still at level 50, so I can't know about any music beyond that point.
So far I've listened to the first SH's OST and I'm recognizing this:
"All" -- that's the beautifully horrible screechy one that you can hear first on level 6, renamed "constraint.swf"
"Claw finger" -- so far one of my favorite SH tracks EVER, this is the one on level 10 and other circle levels, renamed "circle.swf"
End of "Moonchild" + "Never Again" -- everything is blue in this world... first heard in level 42, renamed "neveragain2.swf", probably because "neveragain.swf" is a completely different melody that is first played on level 14's door. That melody might also be from SH, but I don't know.
"My Heaven" -- first encountered in 44, I have no idea if it's heard anywhere else in the game, anyway, it's renamed to a weird, possibly spoilerish name that includes dots, dashes and V. It's the freaky one.
I also remember the time when the main menu music used to be "White Noiz" from the second SH game, though it sounded much cooler with IH's projector sound.
I will not destroy your fun by giving away the rest of them.
New main menu? It's neat listening to more complete versions of music that you have always heard in a shortened form... video is cool, very weird.

"Promise (Reprise)" - first heard on 14's door, named neveragain.swf
"Music Box" - named musicbox.swf and first heard on level 7. Lots of reverb added with some frequency-based panning. IH version sounds much more mysterious.
"Scuttle In The Dark" - so THAT's the original source for the ultra-disturbing sound on 43...
I was mostly listening to the beginnings of the tracks, so I might have missed something.
"Float Up From Dream" - first heard on level 1, I think it was renamed to outside.swf
"A Stray Child" - starting from a certain section it's the main menu music, but Beezqp already mentioned that.
"Innocent Moon" - the beautiful masterpiece heard on level 45, renamed to piano.swf
The piano melody and horrific sounds exist separately as "Innocent Moon (Other Take)" and "Patchwork Heaven" respectively. Not sure if Beezqp decided to do some extra work and used those two together as separate tracks(for some sound edits, mixing, etc.) or just took "Innocent Moon" itself.
EDIT: Extra addition found by maniac: the breathing sound first encountered on level 12 is from its own SH 2 track called "Other Breath". Found by maniac, not me.
Aaaaand... I believe that's it. Some other sound effects may be SH-related but I won't go into figuring out the sources for the sound effects, that's too much work...
